W latach 1625–1629 nowe wielkie organy wybudował Merten Friese. Był to drugi instrument pod względem wielkości w Gdańsku (po organach w [[KOŚCIÓŁ WNIEBOWZIĘCIA NAJŚWIĘTSZEJ MARII PANNY | kościele Wniebowzięcia Najświętszej Marii Panny]]), posiadał 3 manuały, pedał i 42 rejestry. Nad prospektem pracowali Peter Bringemann i Andreas Fischer (projekt), a także Christoph Bolts, Caspar Bӧnnigmann, Hans Ehler, Matthis Budenitz; prace malarskie wykonał Dawid van den Blocke. Instrument umieszczono na zachodniej ścianie nawy głównej. W 1635 roku organy powiększył Michael Fischer, któremu w 1642 zlecono także budowę małych organów w południowym transepcie. <br/><br/>

Instrument Friesego kilkukrotnie remontowano i przebudowywano. Autorem zmian był głównie Andreas Hildebrandt, który w latach 1744–1746 dodał nowe głosy (tabela 2). W trakcie II wojny światowej dokonano pełnej dokumentacji organów Friesego/Hildebrandta oraz w całości zdemontowano prospekt organowy.
